I don't think it was a good idea to let Algernon out of his cage because he is a part of the experiment. Charlie should not fiddle with the experiment now. If Algernon really wanted out, he could have gotten himself out because he is a genius!
No, I don't think it was a good idea for Charlie to free Algernon from his cage. Algernon was the property of the scientists, as they were the ones who did the surgery on him and had been observing his increase in intelligence. If Charlie had been concerned about Algernon's well being, I think he should have bartered in terms of Algernon's conditions instead, giving the scientists more creative ideas in an effort to make Algernon's life more enjoyable instead of being a pawn of the scientists.
